As long as there are no circular references between the JS and the DOM/COM you can change innerHTML as many times as you want without increasing the memory consumption.

The script i'm working on keeps the searching within one page, using innerHTML. You mention that IE does garbage collection at runtime. Would runtime be when the browser is opened or refreshed? If it's not refreshed, would the innerHTML cause problems because of continual use?
